He's always going to face them at some point. Given they are the typical dominant religious organization. 

This is how you do backstory. After we know who the character is now, you can then tell us how they were then. 

maybe he is almost at a crossroads. Also the MC probably wouldn't kill him. at least not without some attempt at converting or convincing him.

clearly she fears not being useful and this rod gave her power she otherwise did not have. Or there might be some other explanation. I would like to read the flavor text on it, maybe if used by unqualified individual it has some side effects to them now that it is in the "real world"

that isn't really fair now is it. They haven't even explained why she abandoned her original self. The rod may have an unknown status effect or she simply became too dependent on it due to some existing complex. This kind of judgment is only good on a character that has clearly been revealed to deserve it. It is not the case here.

otherwise they shouldn't even refer to it if they aren't going to elaborate. it's not really a good tool for building mystery. Especially since its basically a trope and not a very good one.
