The militant faction of the church wants to get rid of Eclis (the archbishop) due his influence and his popularity (prob a contender for the next pope) so they put the entire blame of the recent events of the world tree on him and made him a spy for them. If he gets intel then they could put the blame on him and if he fails they could just distant themselves of the mess.

They go there, the 6 starts figure out they made a new healing magic method and sense the danger that could lead to (as per the setting). Eclis seems to decide to leave one of his startsbehind as a hostage (a way for them to have a card if they need to negotiate with the church) But now she can see all this new magic.

Why Eclis decided that it's unknwon. Is he an ally? We don't know just yet.

She's gonna be brainfucked by the discovery. Either way the setting seems to be the archbishop WANTS to evolve medicine. Or rather, he sees healing magic as ineficient. Whenever it's for his own personal goals ala griffith or he truly wants to make a change it's up to see. I do know he's a fun character to read, while you have the warm fuzzy wholesome medic story-line you also get the dramatic noir backstabing political storyline.
