If the "admins" of one of these stories weren't threatened in the slightest and were able to simply do as they wish, there would be no story because the MC would simply be another cog beneath all notice that got immediately squashed when they stepped out of line.

Because that's the role admins are supposed to have. An absolute authority that can simply delete/revoke/deny issues if and when they pop up.... and in these stories, the admins were typically doing just that quite fine for hundreds/thousands/millions/etc of years until the plot happened.

Also, bare in mind just because they're having a situation that's on their own level and they can't handle doesn't make them incompetent. Especially given half the time these tower stories get to their endgame or completed, it turns out that while the admins are supposed to be top dogs within their towers, there's still (insert force here) externally that even they have to bow to and so it's entirely understandable that something above their pay-grade could cause so much trouble that the best they can do is speedrun someone with the right potential until that person is above even them and pointed in the direction of whatever was causing issues.
