I think you're misinterpreting what lies, deceit, and manipulation are. Although they're all actions that have negative connotations, in the end they're just tools used by people to get what they want or need. Humans are not rational creatures that work purely on logic so even the nicest people will do incredibly awful things if they're misinformed or have developed harmful preconceived beliefs.

A great leader cannot be honest and pure all the time and they will have to use the tools of lies, deceit and manipulation to protect the well being of those they're in charge of. The difference between a good person and a bad person is how often they use these tools and what they use them for.
