I get what you mean but her logic is that she can't be seen working with him, if they find out he's still alive because she purposely didn't kill him then they'd kill her sister right away. If they think she died due to his actions then her sister could have some more time instead of a decision being made to kill her out of assumed treason

She asked him that in the bath for the explicit purpose of ensuring her sister's safety, she knew she wouldn't be able to kill him so she wanted him to protect her sister after her death.
