So basically the Invader Scout in the Good Timeline realized that when Ontan time traveled and ended up creating the Bad Timeline, that his BT self would come to hate both Humanity for their Xenophobia and the Invaders for tricking him and make a plan to kill them all. And so if someone saw the memories of either girl, he said what his plan would most likely be.
Though this still doesn't explain why the Invaders on the Mothership don't use their technology to fight the humans. They are clearly capable of fighting them off as shown that one human with a couple of their gadgets could kill several people. So perhaps the Invaders don't have "military" technology?
