So basically the Invader Scout in the Good Timeline realized that when Ontan time traveled and ended up creating the Bad Timeline, that his BT self would come to hate both Humanity for their Xenophobia and the Invaders for tricking him and make a plan to kill them all. And so if someone saw the memories of either girl, he said what his plan would most likely be.
Though this still doesn't explain why the Invaders on the Mothership don't use their technology to fight the humans. They are clearly capable of fighting them off as shown that one human with a couple of their gadgets could kill several people. So perhaps the Invaders don't have "military" technology?

Nah, towards the ending of Part 1 was more about when people started targeting the main cast in real life. Ethan escaped from the gangsters holding him prisoner but then got into a car crash and into a coma while they experimented on his game character. And then the climax in the last chapters, Zero the Nightmare Queen makes it to reality and starts destroying the world, evaporating countries in an instant.
So HCLW also makes it into reality with his game character and manages to kill her. And then the entire world is reset in a pretty distorted way.
And then at the beginning of Part 2, it's revealed that Zero is still alive as a ball of nightmare in deep outer space in the real world and crashes into the planet as a comet and turns the world into a video game world.
