While your are right and they should have tried a more civil approach they have a pretty close deadline and while offering alliances in more humane MC is not a human nor are (most of) his subordinates and that will seriously delay mc building up his army which he needs to fight the darkness and every one who isn't on MCs side or in a huge army like the federation will be alone and unorganized so they will easily killed by the darkness so it will better to just get rid of them now of they won't join, especially as MC has to personally give his subordinates resources and the life sap stuff he should obviously be in charge so if they won't comply there is no point in having them.
Additionally, time and time again we see that just because someone is stronger than you does not mean they are going to listen because some people are resilient, stupid or just built different this as well proving MC's strength to each tribe individually and then waiting for them to decide on their own will still take to long so MC is doing the the best he can in this situation.
