Sennoki Kentaro thinks of himself as a would-be novelist but is actually a NEET living at an old house belonging to his family in Tokyo. By refusing to visit his grandparents' village to participate in a festival he angers a certain Shinto deity.

In the year 1800 B.C. there was an ancient city called Babilim, a very important trade center, and this is where a teenage boy named Namuru lives and attends school. Namuru is instantly attracted to the mysterious new girl in school, Shaz, and she later gets them in trouble with some street thugs when she steals from a merchant. However, Shaz removes the head of the attacker without killing him and scares the thugs away.

She explains to the confused Namuru that she possesses 1/50th blood of Marduke, the city of Babilim’s God of War, and that he does as well. With the blood of a god within him, she explains that they can tap into a small part of the almighty power to manipulate dimensions which in turn allows them to remove and transport objects (explaining the “beheading” of the street thug). What’s even more shocking is that Shaz wants Namuru to help her take over Babilim in order to destroy the kingdom.

The story takes place in the middle of the 21st century when global warming has turned Tokyo into a tropical city. To reduce the temperature at the heart of the city by 5°C (9°F), the city is being reborn as the world's largest forest city. However, despite the flow of refugees to the new city of Atlas, there are not many residents who can actually live there. Moreover, anti-government guerillas are attempting to stop the forestation.

An unknown girl has moved into a supposedly "haunted house" in a seemingly normal neighborhood. However, the girl and her "father" turn out to be Americans escaping from the government and settling in Japan to avoid being detected by the CIA and the US military.

Himoto Sora is a transfer student with a sense of justice and dreams of becoming a knight. Upon arriving at Utopia Gakuen, she learns of a virtual reality-like game played by the male students in which they use girls as weapons in battles for status and treat them as commodities. Seeing one of these girls being abused she steps in and through some sort of error unwittingly becomes the first female participant of the game.
