Based on the popular noitaminA anime of the same name, Mononoke is the story of a mysterious medicine seller (Kusuriuri) who traverses cities, villages - and, seemingly, time - on a lone quest through ancient Japan in order to vanquish "mononoke," supernatural entities created when a strong human grudge or desire combines with a type of free-roaming spirit named ayakashi. But his quest is not so simple, as the darkness of humanity is endless and makes figuring out the Form, Truth and Regret of the mononoke - which are prerequisites if he is to be able exorcise them - an incredibly dangerous task which rarely fails to turn up casualties.

Okumoto Momo is a first year student at an art school living on her own although she's close to her family. She's studying art to follow in the footsteps of her father, who left his wife and three children (Momo is the youngest) some years back. One day her mother summons her and her siblings home to say that their father has resurfaced, sending divorce papers to their mother. It's a bit of a surprise, but he's been gone a long time and everyone is used to it.

To learn about his roots, Sharaku must investigate the mysterious ruins that a long-lost civilization called the Three-Eyed Ones bequeathed to him. In his worldwide search, which takes both him and Chiyoko Wato to locations like Arizona, Easter Island, and Mexico, Sharaku deciphers ancient scriptures and uses gadgets he invents to help solve (or start) problems and mysteries.

Sharaku is frequently bullied for his childishness, and as such the story is also about how he fights back when the x-shaped bandage that covers his third eye is removed. Behind the bandage is hidden Sharaku's malicious third eye, and the boy's hidden evil genius emerges when it can see. Sharaku's rivalries with teachers or students are occasionally developed into major plot points.

When she was a baby, Kitty 101 was stolen by one of Troll's scientists, Jason Haven, who wanted to save her from the experiments. He named her Mars Haven and brought her up as his own daughter because she reminded him of his lost daughter.

Time passes, and Troll proceeds with his experiments on the ESPs under his disposal.
